When counting, you can use either. For everything else, you generally use the "yon" version. E.G.,

  • the 40's are all "yonjuu"-something
  • the 400's are "yonhyaku"-something
  • the time, 4 o'clock is "yoji-"something
  • the counter is "yottsu" as opposed to "shittsu"
  • for money (E.G., 400en), it's pronounced "yonbyakuen"
An exception is for April (the fourth month). That is "shigatsu" as opposed to "yongatsu."

If you can count to 100, getting to 900 is a piece of cake.

百 hyaku, preceded by the number of hundreds you want to indicate.

百、二百、三百、四百、五百、六百、七百、八百、九百

hyaku, nihyaku, sambyaku, yonhyaku, gohyaku, roppyaku, nanahyaku, happyaku, kuhyaku.

千 sen gets you started on the 1,000's, and 万 man for 10,000's.
