In a pedigree, the square boxes denote the male progeny. Similarly, circles denote the female. A shaded box or circle denote the mutated or diseased progeny.

I've seen it the other way around also; so it is best to look for a legend or to look at names or to see if it says which are males or females.

The square is for male and the circle is for female. If they are solid (shaded in), it means that they are affected by some problem especially if the pedigree involves tracing a disease or some sort of trait.
