It can mean a few things. One is a math or measurement term, used usually to see if you have exact right angles in certain situations... whether something is "square" (and you are hoping that it is).
This meaning can also be used in general use when some people say that something is not quite square, meaning not quite right... I have heard it used this way, but am not sure how prevalent it is.
Another meaning is somewhat outdated slang. Calling someone a "square" might be the same thing as a "geek" or a "nerd," although square seemed to be more negative than the current words, which can be negative, but can also be worn proudly and self-applied.
