I believe it is because the bottom of a fraction is the size or denomination of the fraction and the top is the number of pieces of that fraction.

It can be thought of like money, we have different denominations e.g. $5, $10, etc. and we can have a number of those denominations, I have 5, five dollar bills.

I think both denomination and denominator have the same Latin root.
