By car, if you have any choice in the matter.You can try to get to a Metro Red Line station, take that to LA Union Station, and then take the Amtrak Surfliner down to San Diego's Old Town Station (you could also take the Orange County line from Union Station to Oceanside, and the Coaster from Oceanside to Old Town station, but that's probably only cheaper if you already have a pass for one or the other of those transit systems).
