The short answer is that Long Island is larger. However, this question is unanswerable to a certain extent, because two of New York City's five boroughs (Brooklyn and Queens) are located on Long Island.
The total area of New York City is 468.9 square miles (1214.4 square kilometers). The total area of Long Island is 1401 square miles (3629 square kilometers).
Brooklyn is 96.90 square miles (251 square kilometers) and Queens is 178.28 square miles (461.7 square kilometers). Together, that's 275.18 square miles, or 712.7 square kilometers.
Not counting Brooklyn and Queens, Long Island is 1125.82 square miles or 2916.3 square kilometers.
Not counting Brookyn and Queens, New York City is 193.72 square miles, or 501.7 square kilometers.
But you really cannot leave out Brooklyn and Queens when assessing Long Island's area, since they are physically part of Long Island.
