Ceiling vents should be directed towards the room to evenly distribute air throughout the space. Pointing them towards the window would not effectively cool or heat the room.
Heating vents should be located near the floor since hot air rises. If the heating vents are located near the ceiling the heat would stay there and not warm the room.

Air vents are placed based on the required cfm load calculation per room not necessarily set at specific square feet apart. But you need to make sure that supply and return air are not close to each other. Supply air vents should be placed close to outside walls and return air close to interior central walls.
If possible, close the vents in the room that is unused. You can then apply vinyl vent covers with magnetic strips that cover and seal the room's vents to further clock heat or cool air from entering the room.

Does not matter. Air will displace naturally when pushed into a room from the vent. Vents and ducting are laid out according to the plans of the unit. That is the only reason for top vents and bottom vents. If you are speaking of the intakes, the same principal applies.
I close the door and vents to rooms I don't use on a daily basis because I don't want to heat rooms I am not in. That can get expensive and it's not "green".
