You are probably talking about where the evaporator/heater core are. There may be some kind of sealant like putty or mechanics putty where the tubes for your A/C go in to seal it, make sure that stuff is in place (under the hood) or the water will run right in there and into your car as the seams to the evaporator case are not sealed usually.
