because the church believed god put the earth in the centre of the universe and the sun and all other planets orbited around us and didn't want people to become unfaithful of god so they imprisoned him in his own home for blasphemy so that people would not discover the truth about earth being an orbiting planet and not a planet that was orbited by other planets :)

He got into trouble because this went directly against the teachings of the church, at the time the church was looked to to provide answers about how the universe worked, and they did not look kindly upon him openly defying their teachings.
