It comes from the Order of Freemasonry, a quasi-religious fraternal Brotherhood from c1600 A.D. There are three levels of qualification, each more difficult that the previous one. They are 1) the first degree Entered Apprentice, 2) the second degree Fellowcraft and 3) the third degree Master Mason.

At each level a member must endure rigorous training and testing in order to advance to the next degree. Some have referred to it as animalistically brutal. Freemasons simply refer to it as a Rite of Passage.

Supposedly a Master Mason could be questioned by the most brutal police interrogation
and not reveal any secrets, since he had already been through worse in order to become a Master Mason. Hence the idea of Police giving a suspect the Third Degree, which back in the old days before enforced civil rights, often meant being burned with cigarettes, beaten with rubber hoses, kept under hot lights and denied water, and in other ways tortured for information.

Fortunately that doesn't happen in the real world anymore, unless you count the infamous
