Both x and y data can have negative values. Negative numbers can result as a result of subtraction.

I will give you an example. Suppose I want to make a plot that shows how hotter or colder the temperature is every day, than the long term average for the month. So first I find out what the long term average is, and then subtract this number from each of my daily temperatures. The days that are hotter than average will be positive values and the days colder will be negative values.
